Brandon Fernandes began his Hero ISL journey with Mumbai City FC back in 2015 but could play just two matches for the Islanders. After two seasons in the Hero I-League with Mohun Bagan AC and Churchill Brothers respectively, he returned to the Hero ISL with FC Goa in the 2017-18 season. He hit the ground running for his home state club and was an integral part of the Gaurs’ run to the semis that season. The 2018-19 season saw him improve even more, and his performances for FC Goa earned him a debut for the Blue Tigers against Curacao in the 2019 King’s Cup. He played 17 matches for FC Goa in Hero ISL 2019-20 and was the highest Indian assist-maker with seven assists to his name. He continued his form with the Gaurs during the 2020-21 season and also bagged two assists for them in the 2021 AFC Champions League.
