Fatkhulo Fatkhulloev spent the majority of his senior professional career at FC Istiklol, winning an impressive six Tajik top-flight championships and five Tajik Cup titles during his first stint with the club. He also helped Istiklol reach the AFC Cup final twice. Following a short stint with Indonesian club Persela Lamongan, Fatkhulloev returned to Istiklol in 2018. He added another League and Cup triumph to his honours before making a move to Uzbekistan-based FK Buxoro for a brief spell. Fatkhulloev returned to Tajikistan with FK Khujand. Thereafter he moved to India and played for Chennaiyin FC in the 2020-21 Hero ISL.
